Vaccination targeting the novel endogenous tumor-associated antigen Gpr149 induces protective immunity against checkpoint inhibitor-refractory SB28 glioblastoma
Glioblastoma poorly induces spontaneous CD8+ T-cell responses, and preclinical vaccine work is limited by a lack of stringent models with defined endogenous antigens. This preprint identifies Gpr149 as an endogenous, vaccine-targetable antigen in the checkpoint-refractory SB28 mouse glioblastoma model and shows vaccination against it induces protective immunity in the brain.
A defined endogenous antigen in a hard, immunosuppressed tumour — the exact target class this desk tracks.

HERVolution publishes data showing engineered HERV-K antigens break immune tolerance and train immune cells to target cancer cells
HERVolution reports foundational data that rationally engineered HERV-K (human endogenous retrovirus K) antigens can break immune tolerance and train immune cells to target tumour cells — a direct dark-genome-antigen play, distinct from mutation-derived neoantigens. Company announcement / press release.
The clearest commercial signal in this edition for ERV-derived antigens as a vaccine target class.

Extracellular matrix stiffness controls Transposable Elements through Pin1 to promote immune evasion in breast cancer
ECM rigidity stabilises the prolyl isomerase Pin1, which preserves heterochromatin organisation and nuclear-envelope integrity, thereby suppressing transposable-element activity and enabling immune evasion in breast cancer. Links mechanical tumour cues to dark-genome silencing — the inverse of the therapeutic strategy of releasing TE-derived antigens.
A mechanism explaining when TE antigens are hidden — informs why some tumours present dark-genome targets and others do not.

Neoantigen evolution in cancer: immunoediting, immune escape, and future vaccine strategies
A review of how tumour immunoediting and immune escape reshape the neoantigen landscape, and why personalised neoantigen vaccines — despite robust induction of neoantigen-specific T cells — have yielded inconsistent clinical efficacy. Frames the selection pressure any vaccine design must overcome.
Explains the gap between immune response and clinical benefit that the Phase III result will be scrutinised against.

Designing a tumor landscape-modifying vaccine with a unique TLR2/6 agonist for refractory pancreatic cancer
Linked a novel TLR2/6 agonist adjuvant (C-VAX, derived from the natural agonist UNE-C1) to a KRAS G12D neoantigen and evaluated the integrated vaccine in a KPC orthotopic pancreatic cancer model. Targets one of the most vaccine-refractory tumours and one of the most common driver mutations.
Adjuvant and antigen co-design aimed squarely at the tumours where vaccines have repeatedly failed.

A systematic pan-cancer analysis of intratumoral microbiota-derived epitopes to inform cancer immunotherapy and prevention
Constructed a pan-cancer landscape of intratumoral microbiota-derived epitopes from 1,190 samples across 24 cancer types, finding microbial epitopes differ from human ones in hydrophobicity, aliphatic index and stability, and that certain HLA-I alleles preferentially bind them. Microbiome-derived antigens as immunotherapy/prevention targets.
The explicit bridge between this desk and the microbiome desk — microbial epitopes as a non-self antigen source.

Engineering Antigen Density on M13 Bacteriophage for Personalized Nanovaccine
Nanovaccine design has explored size, shape, surface charge and targeting, but antigen density has remained under-examined. Fine-tuning the antigen ratio on an M13 phage capsid from about 6.0% to about 70.4% enhanced the anti-tumour CD8+ T-cell response, with the density-dependent effect then investigated further.
A tunable design parameter for particle-based personalised vaccines — dosage-by-architecture rather than by amount.

TMV Vaccine Alone or With Toripalimab-tpzi for Recurrent Head and Neck Squamous Cell Carcinoma
Newly posted phase 1 trial of a personalised 'TMV' vaccine — particles derived from each participant's own tumour — alone or with the PD-1 inhibitor toripalimab-tpzi, in recurrent head-and-neck squamous cell carcinoma planned for surgery. NCT07898124, sponsored by Metaclipse Therapeutics.
A fresh trial entry the desk caught on first posting — proof the ClinicalTrials source adds lead time.

Retroviral insertions contributed to the divergence of human and chimpanzee brains
Humans and chimpanzees diverged in brain size, structure and cognition over 5-7 million years despite high conservation of protein-coding genes, and retroviral infections have left species-specific regulatory elements behind. Chimpanzees carry lineage-specific PTERV1 endogenous retroviruses absent in humans; epigenomic analysis of PTERV1 insertions in chimpanzee neural organoids found them heavily DNA-methylated, forming over 150 species-specific heterochromatic regions.
Shows ERVs acting as species-specific regulatory architecture — the same silence-or-release logic that decides whether a dark-genome antigen is presented in a tumour.

Normal-Tissue Absence, Rather Than Cross-Patient Prevalence, Limits a Fixed Splice-Junction Panel in Hepatocellular Carcinoma: From a Pre-Specified In Silico Screen to a Genome-Wide Analysis
A fixed splice-junction vaccine panel needs junctions that recur across patients yet are absent from normal tissue — absence inferred from non-detection in finite references. Screening 1,263,305 junctions across 300 secreted, membrane and HCC-associated genes for 30% recurrence in 374 TCGA-LIHC tumours and absence in 50 matched normals and 251 GTEx liver samples, no junction met the pre-specified criteria: widely recurring junctions also occurred in normal tissue.
A negative result on antigen-selection strategy — for fixed (off-the-shelf) panels the binding constraint is normal-tissue absence, not tumour prevalence.
