CAnDi: a global catalogue of anaerobic digestion microbiomes

Methanogenic consortia drive the anaerobic conversion of organic matter into methane and CO2 — central both to the global carbon cycle and to engineered biogas biotechnologies. Decoding their functional and taxonomic landscape has been limited by reference databases that under-represent bacteriophages and plasmids. CAnDi (Catalogue of Anaerobic Digestion) is a new database assembled to close that gap, giving reactor operators and metagenomics pipelines a purpose-built reference for the organisms, viruses and mobile elements that actually run a digester.

A dedicated AD reference shifts reactor microbiome analysis from ad-hoc to catalogue-backed — the prerequisite for routine, comparable analytics across plants.

Stage-Resolved Dynamics of Antibiotic Resistance Genes and Mobile Genetic Elements in Full-Scale Anaerobic Digestion Systems

Anaerobic digestion can reduce antibiotic-resistance genes (ARGs) and mobile genetic elements (MGEs) during waste treatment, but evidence from full-scale plants is limited and the relative weight of operational versus physicochemical drivers is unresolved. This study profiled stage-resolved resistome and mobilome dynamics — substrate, digestate and post-digestion storage — across ten Swedish farm-scale AD plants (42 samples), combining high-throughput qPCR (ResistoMap) with absolute 16S rRNA gene quantification and amplicon sequencing.

Full-scale, stage-by-stage resistome data is the evidence base for claims that digestion attenuates resistance — and for which stage does the work.

From saccharides to methane: substrate-driven microbial diversity and methanogenesis in anaerobic digestion revealed by 390 MAGs

Genome-centric metagenomics of synthetic AD systems fed five substrates (starch, glucose, butyrate, propionate-valerate, acetate) recovered 390 high-quality metagenome-assembled genomes — 64.36% of them potentially novel species. Substrate selected distinct functional consortia (e.g. Bifidobacterium enriched in starch hydrolysis), mapping the organisms behind each step of the degradation cascade.

High-resolution, substrate-resolved MAG catalogue — a resource for assigning function to the populations a plant's analytics will flag.

Representing full-scale CSTR biogas systems at laboratory scale: Start-up and microbial stabilisation

Five parallel 10-L continuous stirred-tank reactors were inoculated from a full-scale agricultural biogas plant to test how faithfully lab-scale microbiology reproduces full-scale behaviour — and how long stabilisation takes. It quantifies a recurring blind spot in AD research: whether bench reactors are actually representative of the processes they stand in for.

If your analytics are validated on bench CSTRs, this sets expectations for how much of that transfers to a real plant.

Hydrogen nanobubbles overcome metabolic bottlenecks and remodel transcriptional networks for high-rate methanogenesis in the anaerobic digestion of Paulownia leaf litter

Volatile fatty acid (VFA) accumulation limits anaerobic digestion of lignocellulosic biomass by acidifying the reactor and unbalancing microbial metabolism. Using Paulownia leaf litter as substrate, hydrogen nanobubble water (H2-NBW) raised cumulative methane yields by 26.4-34.5% over controls, accelerated VFA turnover, and remodelled transcriptional networks in integrated multi-omics analyses.

A gas-side intervention — H2 delivered as nanobubbles — for the VFA-inhibition failure mode; relevant to any lignocellulosic or high-solids feedstock.

A hydrogen-adapted microbial community enhances in situ biomethanation robustness under increasing organic loading rate

In situ biomethanation upgrades biogas by feeding H2 to convert CO2 into CH4 inside the digester, but elevated H2 partial pressure can disrupt syntrophic interactions. Two 3-L mesophilic CSTRs tested whether prior H2 exposure adapts the community; H2-adapted communities held up under rising organic loading rate.

Directly relevant to biomethanation-based biogas upgrading — community adaptation looks like a lever for stability.

Alleviation of ammonia inhibition associated with enhanced quorum sensing signaling system under trace elements supplementation during biomethanation

Ammonia toxicity remains a major bottleneck for stable AD operation, and trace-element supplementation is an established countermeasure — used to activate methanogenesis-related enzymes, reshape the community and improve process efficiency. This study asks how different trace elements modulate the biosynthesis and release of N-acyl homoserine lactones (AHLs), and the downstream relief of ammonia inhibition during biomethanation.

Connects a routine dosing practice (trace elements) to a signalling mechanism — a monitoring angle for ammonia-stressed digesters.

Biohydrogen production via two-stage lactate-driven dark fermentation: A long-term operational performance study

Lactate-driven dark fermentation can improve hydrogen recovery in mixed-culture fermentation, but continuous two-stage configurations are under-explored. A two-stage system treating synthetic food waste ran 180 days at stable H2 production rates of 2.02-2.65 NL H2/L-d with high resilience after a major process disturbance; the lactate-producing stage accumulated up to 8.15 g/L of lactate while removing only 29% of the supplied carbohydrates.

Long-run (180-day) operational data for a two-stage H2-fermentation design — the kind of stability evidence bench studies rarely provide.

WasteFams: a database of protein families from global wastewater microbiomes

The first comprehensive database of protein families in wastewater microbiomes, integrating 580 metagenomes, 132 metatranscriptomes and 1,709 reference genomes (504 / 129 / 1,151 after filtering) and cataloguing 3,887 non-redundant protein families. It gives wastewater surveillance a functional reference layer rather than just taxonomy.

Functional (not just who-is-there) reference for treatment-plant biology — the layer most plant analytics are missing.

How acetate alleviates ammonium inhibition and enhances methane-fed single-cell protein production

Anaerobic digestion yields methane-rich biogas and ammonium-rich digestate, and converting both into single-cell protein (SCP) requires coordinated carbon and nitrogen use. In a membrane biofilm reactor, ammonium addition impaired nitrogen conversion and protein enrichment without eliminating methylotrophs, while acetate restored function — raising protein content to 61.25% and the apparent N-based SCP yield from 0.34 to 1.46 g SCP/g N.

Turns digestate nitrogen into product rather than waste — the carbon/nitrogen coordination step for methane-to-protein bioprocesses.

First mRNA Cancer Vaccine Succeeds in Phase III Trial

Adding the mRNA-based individualised neoantigen vaccine intismeran autogene to pembrolizumab after surgery for melanoma reduced the risk of recurrence or death by 42% in the phase III INTerpath-0001 trial, presented at ESMO 2026 in Madrid (23-27 October). It is the first phase III win for an mRNA cancer vaccine — though the field is quick to note the mechanism behind the benefit is not yet clear.

Sets the commercial and scientific baseline for the whole individualised-vaccine field; expect the antigen-selection and delivery stack to become the competitive layer.

Vaccination targeting the novel endogenous tumor-associated antigen Gpr149 induces protective immunity against checkpoint inhibitor-refractory SB28 glioblastoma

Glioblastoma poorly induces spontaneous CD8+ T-cell responses, and preclinical vaccine work is limited by a lack of stringent models with defined endogenous antigens. This preprint identifies Gpr149 as an endogenous, vaccine-targetable antigen in the checkpoint-refractory SB28 mouse glioblastoma model and shows vaccination against it induces protective immunity in the brain.

Extracellular matrix stiffness controls Transposable Elements through Pin1 to promote immune evasion in breast cancer

ECM rigidity stabilises the prolyl isomerase Pin1, which preserves heterochromatin organisation and nuclear-envelope integrity, thereby suppressing transposable-element activity and enabling immune evasion in breast cancer. Links mechanical tumour cues to dark-genome silencing — the inverse of the therapeutic strategy of releasing TE-derived antigens.

A mechanism explaining when TE antigens are hidden — informs why some tumours present dark-genome targets and others do not.

Engineering Antigen Density on M13 Bacteriophage for Personalized Nanovaccine

Nanovaccine design has explored size, shape, surface charge and targeting, but antigen density has remained under-examined. Fine-tuning the antigen ratio on an M13 phage capsid from about 6.0% to about 70.4% enhanced the anti-tumour CD8+ T-cell response, with the density-dependent effect then investigated further.

Retroviral insertions contributed to the divergence of human and chimpanzee brains

Humans and chimpanzees diverged in brain size, structure and cognition over 5-7 million years despite high conservation of protein-coding genes, and retroviral infections have left species-specific regulatory elements behind. Chimpanzees carry lineage-specific PTERV1 endogenous retroviruses absent in humans; epigenomic analysis of PTERV1 insertions in chimpanzee neural organoids found them heavily DNA-methylated, forming over 150 species-specific heterochromatic regions.

Shows ERVs acting as species-specific regulatory architecture — the same silence-or-release logic that decides whether a dark-genome antigen is presented in a tumour.

Normal-Tissue Absence, Rather Than Cross-Patient Prevalence, Limits a Fixed Splice-Junction Panel in Hepatocellular Carcinoma: From a Pre-Specified In Silico Screen to a Genome-Wide Analysis

A fixed splice-junction vaccine panel needs junctions that recur across patients yet are absent from normal tissue — absence inferred from non-detection in finite references. Screening 1,263,305 junctions across 300 secreted, membrane and HCC-associated genes for 30% recurrence in 374 TCGA-LIHC tumours and absence in 50 matched normals and 251 GTEx liver samples, no junction met the pre-specified criteria: widely recurring junctions also occurred in normal tissue.

A negative result on antigen-selection strategy — for fixed (off-the-shelf) panels the binding constraint is normal-tissue absence, not tumour prevalence.

Method

Candidate items are pulled from Europe PMC, OpenAlex, ClinicalTrials.gov and news feeds, deduplicated, then curated and summarised with a link to each source. Summaries are drawn from source abstracts; confidence reflects source type (peer-reviewed > preprint > press release). Digest and per-topic summaries are editorial; stories are grouped by ISO week.

Coverage gaps this run

  • arXiv is disabled for both desks — its 'all:' search returns off-topic CS/physics preprints for these life-science queries.
  • Google News remains thin for the biogas desk (2 items); that desk leans on Europe PMC and OpenAlex. The business band is news-driven and should be widened to grants/tenders feeds.
  • Candidate records without an abstract were dropped (an eLife author-response / reviewer-report cluster, an Elsevier ebook subject index, and a microbiology record with metadata only).
  • collect.py derives its date window from the host clock in UTC; this run therefore collected 2026-10-20 to 2026-11-03 rather than the edition's LA window (2026-10-19 to 2026-11-02), so items dated 2026-10-19 were unavailable — including the Nouscom funding round carried in the previous build of this edition. Fix: compute the window in America/Los_Angeles.
